You guys think maybe it's just the gpu? I checked reviews on the gtx 690 and their screen shots are showing them running at pci-e 3.0:

There are other reviews out that also show the same thing.
According to Tom's Hardware:
  1. X79 and Sandy Bridge-E were originally going to operate at second-gen signaling rates.
  2. GeForce GTX 680, a card that scales really well in SLI, operates at 5 GT/s data rates attached to Sandy Bridge-E processors and 8 GT/s in Ivy Bridge-based platforms.
  3. GeForce GTX 690 offers 8 GT/s signaling in both Sandy Bridge-E and Ivy Bridge-based platforms.

 
I have been thinking about this some more. The GTX 690 comes with a PLX PEX 8747 switch which provides x16 lanes at 8 GT/s to each GPU. My guess would be that the GPUs are negotiating 8 GT/s link speed with the PEX as reported in GPUZ. Whether or not the PEX is able to connect to the CPU PCI-E controller at 8 GT/s with unpatched NVIDIA's drivers is something that I do not know. I could be wrong on this but on NVIDIA forums, the technician there specifically stated that only Ivy Bridge processors will have PCI-E 3.0 enabled by default with the drivers. However the 690 is a special case in that it comes equipped with the PEX.

      linuxrouter: What old driver version for Linux do you use to enable PCIe 3.0 in x79/SB-E?

       
      295.33 is the only driver I have found for Kepler that operates correctly at PCI-E 3.0 spec and sets the link speed to 8 GT/s. Unfortunately 295.33 is limited to supporting only a few Kepler cards including the GTX 680, 630M, and 620. I have not tested the 310 beta driver yet but I suspect it will also be capped at 5 GT/s.

      You may consider putting a support ticket in with NVIDIA. Perhaps if enough people do this, something will change. I put a ticket in a few months ago and the tech said that he requested having a tool built for Linux to enable 8 GT/s link speed. I have not heard anything further about development of this tool since then.

        I know I'm late to the party but this is awesome news. More bandwidth for the gtx 60o's series users.

          Does anybody else here find this interesting?
          Asus ROG Rampage series forum: AMD Response to Trifire Eyefinity issue on the Rampage IV
           
          Apparently AMD has problems W/trifire and infinity being enabled at the same time on both X58 and X79 systems. They claim it has something to do with the PCIe busses. Hmm, might there be a common denominator here?
          Main (gaming) rig: i7-3930K; Asus Rampage IV Extreme; H100 W/p-p Excaliburs, AS5; MSI 7870 2GD5/OC.

          Overclocking is useless to me if it is not rock stable.
